Command line program for merging bracketed exposures, or better workflow?

Can anyone point me to some (preferably) command-line program(s) to merge some bracketed exposures into a single image with a greater bit-depth?

I'm not interested in tone-mapping at all, just merging the exposures.

I have found a few, but I've always got some small issue with them which may be related to my own bad workflow, but for reference this is what I'd like to do:
  • Shoot brackets as raw photos (cr2)
  • Use RawTherapee to correct distortion, white balance, vignette, chromatic abberation, etc.
  • Export each photo as 16-bit tiff/png
  • Merge brackets into 32-bit image (hdr/exr)
  • Stitch those together in Hugin to make 360x180 HDRI

Right now, I've found Picturenaut (using the included mkhdri.exe) and HDRMerge*, but both of these need to use the original raw files, meaning I can't first correct distortion, chromatic abberation, etc.

If all else fails, I could use HDRMerge, but it adds an extra step of converting the DNG output into something usable, and then correcting that image and saving it into something Hugin can use.

Is there a better way to do this?

I'm hoping to make it as automated as possible, so if there is no command-line tool but a batch mode in a GUI, that's cool too.

Photomatix can be used via command line too. It is just a bit tricky to find the correct parameters. If you are interested I can look them up.
Some time ago I did build an implementation into my render manager RenderPal to distribute the merging.
